Why is the SysML 1.4 toolbox missing entirely in EA version 16? I can find the stereotypes when looking them up in a profile toolbox but creating a diagram with SysML 1.4 gives me no toolbox with 1.4.

Yes, this is my experience.
However, worth noting that it has been implemented inconsistently in EA16. e.g. when extending the Block Stereotype in an MDG Profile, it is identified as "SysML1.4::Block", but if you create a Block from the 'normal' BDD toolbox, the stereotype given is "SysML1.5::Block". That's just one example of an inconsistency, and I'm sure there are many more.... but as far as I can tell (so far) they don't cause any actual problems.

What you're describing is that there is a difference between the displayed name for the profile vs the name used to identify the thing.
The profile used to be for SysML 1.4 and because the changes to 1.5 were minor we updated that profile so that users wouldn't need to migrate their models. Developing your own profile extending the base SysML 1.5 profile is one of the few places where you need to interact with the way that profile is identified.
I can't stop you from calling that an inconsistency, but I wouldn't.

I guess I found one of the few corner cases then! Like I said it doesn't cause any problems for me, just an observation and as you say, probably more of a 'graphical' inconsistency on my screen than anything of any substance.
