Wrong label

Open the Layout Tools window; either:

· Select the View | Diagram Layout menu option, or

· Right-click on the main toolbar and select the Layout Tools context menu option

 
This is actually marked 'Diagram Layout' on the right-click menu, not 'Layout Tools', although the dialogue box itself is labelled 'Layout Tools'.

Incidentally, I can't get the 'neaten' command to do anything at all, regardless of the values of 'threshold'.  Is this because the elements are in an expansion area, or is this a feature that hasn't actually been implemented yet?

It's because the elements are in an expansion area. The layout engine doesn't touch child elements.
