I am using version 4.10. Is there any way to seperate
cpp file generation from h file generation, so that
the files exist in different directories?

I saw that someone asked this in February of this year and a fix was going to be introduced.

not yet. I do have an outstanding request - should be fixed in a forthcoming release (sooner rather than later though!)
