Missing Cross-References on VC save - meaning?

I don't remember since when this pop-up appears during check-in to VC. I always confirmed with OK. But I would like to know what it actually means. When I check in, how can the previous XMI contain things EA will preserve? Isn't the new XMI export telling the opposite? That does not seem to be logical.
