ODBC error while Project Integrity Check

I'm porting EA database from MySQL 4.1.11 into 5.6.25.
After 2 hours run of Project Integrity Check I've got MySQL ODBC 5.3(w) Driver error:

Illegal mix of collations (utf8_general_ci) and (latin1_swedish_ci) for operation UNION

I can't do proper Project Integrity Check with this error?
How to get rid of this ODBC error?
