Differences in Project Integrity Check v9 vs V12?

As I 've mentioned many times here now, we are running two versions of EA.  V12  for manual work and V9 for large-scale batch oriented automation.  Occasionally, and sometimes NOT to do with our coding of the automation  :D, automation fails.  We normally run an Project Integrity Check [Shift+F9].

My question is, is there any effective difference between the two versions' Checking?  Should we always get out of V9 start up V12 do the check and then go back to v9? Or can we just stay in V9 and the result will be the same?  

At present, we are experiencing network turbulence and going through the process every half an hour or so is pretty tedious...
