Is there a way of resetting the UML stereotypes to the defaults that EA ships with?

Either open EABase.eap or create a new model (which just copies EABase.eap) and export the stereotypes as reference data.

So a good clean up and an export and import into a fresh repository will get rid of strange stereotypes that may have anciently been created?

The ex-/import must take care of the reference data (which stereotypes are one of). You could clean all stereotypes and import the stereo-refdata from a fresh model as well.
