Is any way to increment Element version number automatically?

Only by scripting that (AFAIK).

You can set any absolute version number(or other atribute)  by Right click a package  and select Set Status (someting like that) and EA traverse all element with updated version or other standard attribute you whould update.
Simpel and quick to use at daily basis.
