General Board / Version Controlling EA

I am trying to version control EA using ClearCase but it does not seem to intuitive.  The EA model has many packages (nested packages and all) and having to manage each one independently seems like it is quite a challenge.  Has anybody had much success with version controlling the different packages from an EA model?
