crash when invoking "get all latest"

Hi,
we have a problem in our system- everytime we invoke "get all latest"  from package control, the program crashes at the stage of "fixup external references".
Can some help to explain how to debug it/ how to avoid it?

Hi,
thank you for the response!
I ran the integrity checks and it found 2 stub objects to recover. after running the repair there are no problems.
still crashes when running get all latest

Hi Geert ,
It didnt help, it looks like the command "Scan XMI and reconcile Model" is crashing. how can i understand what is the root cause- is there any log?
