What is the best way to show Conflicts and Overlaps in the Relationship Matrix on EA?  I cannot see any obvious way of doing this using the fields available in the matrix.???

You mean something like: if there's a connection to A then there must not be one to B? In that case you should think about OCL. The matrix is nothing else than what its name is saying.

Or do you mean a way of showing that Requrement A contradicts Requirement B?

You can  draw a relation between both Requirements with a stereotype <<contradicts>>. This can also be done using the RM.
