Version control: moving packages

We've been working on this project for about a year now and like in all 'normal' projects things change. Our package structure for example. When we started we've created a package tree and put them under source control. Now the package tree has changed and I would like to move the source controlled (xmi files) items too. Moving them in clearcase is not the problem but the link EA uses is static. What strategy should I follow here?
