I have set a port property to conjugated, and I do not see the tilda (~) showing up next to the label. However, on the same diagram, with a different port, also with the same setting, the tilda does appear. Is there some other setting influencing this behavior?

Seems that removing the <<proxy>> stereotype from the port allows the tilda to display. However, I thought in SysML one chooses between full and proxy ports. Yes, leaving it empty is also acceptable, but I wanted to be explicit on my decision.

It may just be a shapescript bug.  Report it.
